Chris,

Is the 1/2" screw fully tightened?

My screw head protrudes above the board also but doesn't prevent me
from fully closing the case.

You could try pressing the two case halves together at that location
while pressing the locking tab location.

If this fails, then my only suggestion would be to run a countersink bit
(or larger diameter drill) in that hole so that the screw head is flush.
I would do this by hand so that you take a minimum of material off.
This will not affect the operation of the board.

Remember, the screw has to be there.
