I wondered the very same thing so I downloaded the online UNNA version (using Newt's Cape) and replaced the version on my 2100. Still had the same full set of features and no version in the preferences.
Specifically from the readme:

The clipboard palette now has buttons to move out of the way: move to top-left or bottom-left of the screen, move above or below the current text, stop/resume tracking the caret (the checkbox).
These features show up as three arrow buttons and a check box, only on the clipboard (paste/copy) palette. If Hilite2000 tracks the caret when tapping where to paste, this should be version 1.2.
My guess is the version number (within the preference window) was introduced in v1.1b (with the easter egg) but disappeared in v1.2.
