The only thing (other than actually deleting it) I can think of that could
cause data "disappear" from your card is a dead backup battery in the card.
However, there should have been a warning of this condition an adequate time
prior to things getting really dangerous.
As this warning didn't come (and as the internal data has disappeared, too)
I guess this wasn't the cause. Maybe some app ran amok and took care of the
deletion without your noticing it.
Do you have a chance to try the card in another Newton before you erase it?
