Yes you can, you're Newt will ask you to reinsert it so that can quit all
stuff that's running on the card.
There are some utilities (with names like 'CardEject") that will let you so
this a bit more elegantly.
Even better is just a soft reset of your Newt (the button on the back of a
2x00 or through one of the utilities that let you do this through software)
while you remove your card once your Newt restarts.

Synching in general can be tricky, with a new card I would absolutely do a
new backup first.
