Definite answer for ePub: Yes as long as there isn't any DRM. I 
downloaded 4 books from the Baen Free Library

  http://www.baen.com/library/

I then opened iTunes on my iMac, clicked on the Books library in the 
left pane, and dragged the downloaded books into it. I then synced the 
iPad and they appeared on my "bookshelf".

PDFs, I don't know if you can drag them in or if they have to be sent as 
attachments via email.
