There might be something in the preferences left behind by LunaSuite that is causing the problems. Get Prefs Cleaner http://www.standalone.com/newtonos/index.shtml and clean out the LS prefs.
Another possibility is LunaSuite has left behind something in a soup that's making the Newt unhappy.
