I am aware of only one case that this part of the memory is cleared where
the system patch is installed: changing the ROM board inside the Newt.
So what I could imagine is that your ROM-board is loose or the contacts are
bad.
You should definitely check that to avoid such a behaviour again.

I would have been careful restoring the old data if the backup process was
not completely finished.
