Have you tried adding the ".pkg" extension? (If it's not hidden.) I
don't use Windows with my Newton, but I've noticed that packages I've
downloaded in ZIP format lack some "extension"-like information for the
Mac that makes it unrecognized by NCU or the like, so I doubt there's
much that could have happened to it in translation (between the
platforms) other than a loss of recognition features (which, if added
back, allow it to be recognized).
