You don't need SBM Utilities to do an Internal backup to Card. Just backup from your Card Slip. Make sure your Card has enough space. The backup will be independent of your Soups and Programs so don't worry. You can safely erase just the backup later.
I agree with Laurent about skipping the System Information when you restore. I bet that's the source of your problem. Just make sure you have hard copies of ALL your registration codes. You'll also have to reset most of your application's preference but since you've done it before, that shouldn't be a real pain.
I'll recommend getting rid of a problem system soup everytime. You don't know what's corrupted and it may do more damage at a later date.
