For the sake of closure I have found the answer.

I previously had Super Notepad installed. Once re-installed the problem went
away.

I think I have a corrupted system soup.

When I try to save notes to a folder they won't "go".

I have tried to correct this by backing up everything and then restoring
everything except the "system information". This removed all the old folders
but now after recreating the folder, the notes won't "leave" "unfiled notes" and
into the new folder.

Folders seem to work for packages however.

Any ideas what to do next?
