All my Newton's displayed this problem with the backup file I had, so I knew that it wasn't the Newton. It ended up being a problem with the Backup File. I had performed a full backup on the Newton and restored it to my other Newton's. The notes from the backup displayed this problem where it wouldn't file into the different categories.
So I copied all the notes to an 8 Meg card (via the filing slip icon, not via a backup). Then I performed a hard reset and wiped the Newton. Then I inserted the 8 meg card back, and then via the routing slip, I filed it back into internal memory.
This ended up solving the problem, and I was able to file my notes properly after this procedure.
Wheeeww! I'm just glad it wasn't a problem with my Newton..
